If I was your caring doctor I would recommend to consider drinking plenty of water during the day, and also use Ferrous Sulphate 100mg 2 times/day for one month, and then do a complete blood count to check if anemia is better. Take it before food, but if it upsets your stomach you can take it with food or after it.

vomits it, so I true my believe it is indeed not the formula. he crawls up my chest screeching so I believe he is in pain also he dose not like his lower belly touched even Tylenol do sent help all of the time also he dose in a while get a dry tongue, and sunken soft spot. however the pediatrician is concerned on the diarrhea because it has lasted consistently this long he has even developed diaper rashes due to this. I really am getting nowhere and I know something is wrong I just don't know what steps I needs to take to come to a conclusion or receive the correct treatment for him.

Surgery for pyloric stenosis is not supposed to be a complicated one, but your son is only 3 month old, so its very important to follow-up with the local pediatrician that knows his case.
Is he gaining weight, dear? Is he drinking milk? Are you breastfeeding, or just formula?
I would be worried about the sunken soft spot (with this you mean the one in his frontal part of the head, right?), because it may mean that he is dehydrated, and if he is not drinking enough he may need to get hospitalized and take IV fluids.
So, from what you are describing, and if I was his caring doctor, I would give these advises and recommendations:
-- Check his weight and see if he is gaining according to his age. If yes, the a little vomiting may be normal in babies. If he has not gained enough weight, I would go with him to the local pediatrician and consider doing further evaluations.
-- Use a cream for the rash- econazole 1% or ketoconazole 2%, twice/day to treat the diaper rash/fungal infection.
-- Don't give to him anything else other then formula prepared for his age, or breastfeeding. No water or other foods added until he becomes 4-5 months old.

Colic in babies is very common until 5 moths of age

The fact that he is gaining weight is a very positive sign. Means that he is taking enough nutrients and is vomiting the excess part he is taking. So continue to follow up with that- if he is gaining weight, he is taking nutrients.
Also, diarrhea and constipation are not abnormal in babies his age. He may not pass any stool for 5 days (formula causes constipation) and then suddenly he may have stool that seems like diarrhea, but in fact in babies is just normal stool.
...You should be worried about it if you see blood with the diarrhea or if he has fever with it. Otherwise its normal.
Babies his age need to take only formula (since he is not getting breastfeeded in his case). You may need to feed him every 2 hours...and that is normal. He may vomit the excess milk he takes after every meal...that is normal too.
Babies have XXXXXXX ache or discomfort from time to time. Use simeticone drops mixed with his formula according the instructions in the box for his age. It will help a lot for him to feel better. Also after meals, moving with the baby around, using methods of trying for him to swallow less air, ect may help. If you want check online about practical advises about "colic in babies". He should be better after his 5th month.
