Question: I've had a low grade fever (100 and below), chills, major body aches and cold symptoms for 5 days. I just spiked another fever. I am coughing badly but have it under control. Should I just let this run its course
or go for antibiotics.

By your history and description, I think mostly you are having URTI (Upper Respiratory Tract Infection) mostly due to viral infection.
Fever with chills, cough, cold and body ache are classic symptoms of viral URTI.
Usually antibiotics are not given. Try to follow these steps for better symptomatic relief.
1. Drink plenty of fluids. Keep yourself hydrated.
2. Avoid oily and spicy food.
3. Voice rest. Do not shout much.
4. Warm water gargles 5 - 6 times a day.
5. Continue your cold and congestion drugs.
If not improve or another fever spike is there then start antibiotic.
The duration of typical viral URTI is 10-12 days. So if another fever spike is there then don't wait, start broad spectrum antibiotic to prevent secondary bacterial infection.
Since antibiotics are prescribed drug, better to consult your doctor before starting.
