What Causes Stomach Pain And Green Colored Stool?

My five year old daughter stomach has been hurting for the last two weeks. I took her to the doctor and he said it was the stomach flu and that was a week ago. Today her stomach was hurting and she went to the bathroom and had light green poop. She is also saying her side is hurting? What can it be?
