Had Diarrhea, Stool Test Negative. Treatment?

I have had diarrhea on in the morning time for about 8 weeks. It is beginning to slow down so that it is only a few times a week now. My MD has ran several test, including stool test and everything thing is negative, except for VIT B12 and Iron. He said that I might need to go to a GI doctor. I am so lost of what to do or just let it go.
