Question: What are the side effects of birth control (fertility problems?) and is the risk of not being able to have kids worth a normal menstruation? My girlfriend says she has her period randomly like could be every 4 months 2 months, week its random and she thinks she may have cysts, what could this mean? She is 18 years old 5'1' like 110lbs (guessing).

Birth control pills do not cause any permanent effect on the fertility. These do help in regular periods and keep the hormonal balance in the body. There is no risk of not having kids later.
Once you stop taking the pills the fertility returns to normal in one or two cycles and then you can plan kids.
Delayed and irregular periods can happen due to polycystic ovaries. This can be related to hormonal imbalance also. A few investigations and an ultrasound scan is needed to find out the exact cause. Hope this answer is helpful.

The body pain that she has can be related to a mild viral infection, decreased fluid intake, weakness, electrolyte disturbance, etc. She can get a few blood tests done under the care of her primary physician to find the cause.
The birth control that is suitable for her is best decided by her gynecologist after an examination. Low dose triphasic pill is recommended if otherwise her hormones are normal and cycles are regular.
