Brief Answer:
Unlikely to be of any danger or risk of N. fowleri

Detailed Answer:
Hello dear,
I have gone through your question and understand your concerns.
Naegleria fowleri infections are rare though commonly found in warm lakes, pond or contaminated swimming pools. In US, in last 10 years only about 35 cases of N. fowleri reported with maximum belonging to contaminated recreational water.
In your case infection with a tap water during shower is next to impossible.
The reason of headache may be stress or some sinus problem.
Be calm
Consult a doctor only if you get headache with vomiting, fever , seizures, loss of consciousness or abnormal behaviour( symptoms of brain infection)
Again i am reassuring that it is unlikely in your case to get such a infection.
Hope you found the answer helpful.
