I had intercourse almost 2 weeks ago but my period came on the start of this past week. An after it went off its been 2 days now that I have been having dark brown discharge including dark brown stringy stuff. My nipples have been iching for the past 2 weeks now an before my period came on my nipples were sore for 2 weeks straight. ...why is that happening

The possibility of the pregnancy is less, as you got periods after intercourse.
The spotting you had could be a side effect of the pills.
Nipple tenderness etc can also be due to hormonal effect during premenstrual phase.
You wait for few more days, possibly you will get normal menstrual flow by that time.
And also symptoms may subside by that time.
