Hi thanks for your question. You took emergency contraception (EC) within 48 hours after the sex, although the sex was protected one (your boy friend used condom)keeping both the factor in view chances of pregnancy are very, very less, however cannot be ruled out altogether. You are over due by 40 days but you have to calculate your next due cycle from bleeding which might have occurred after emergency contraception and not from your previous normal cycle. If 40 days have passed from the bleeding after EC, or no bleeding has occurred after taking EC and you are having symptoms which are suggestive of pregnancy. Go and get your pregnancy test done to rule out/confirm pregnancy as cause for your symptoms. Hope this answers your question.
