Could you please give more details on your symptoms.
Did you notice blood in urine, fever, does pain increase with movements, do you have some previous diseases?
It may be uroinfection,kidney stone or neuromuscular issue,but it depends on other symptoms.

It only hurts after I work out like a couple of hours afterward then after I pee it goes away

Then it is more probably to be pulled muscle and I think you should rest, take nonsteroid painkillers and apply cold compresses.

Also, take raspberry tea and drink plenty of fluids to promote urination.
