Thanks for your query.
One of the most common cause for Nightcough is Asthma.
But it also seen in reflux gastritis etc.
Thus my advise is to consult Both Pulmonologist and Gastroesophagel specialist.

I have an 18 month child. She woke up in the middle of the nightcoughing and conjested and had a hard time breathing. What could be wrong?
I guess your kid had no history of any significant illness before.
From your description,it seems like something aspirated into his respiratory tract. If he is fine now,and breathing is ok,need not worry;it might have cleared now.
Anyhow,if he develop fever/cough,you please see your doctor,as it needs antibiotic treatment.
