If your thyroid is not regulated properly, then it is unlikely you will feel good in the mornings and in general.
Your TSH needs to be in the target range of 0.5 to 2, with Free T4 in the mid to high-normal side of the normal range.
Most thyroid experts worldwide achieve this by prescribing levo thyroxine alone, which comes in various brand names. Synthroid is the most popular example.
Nature throid is not recommended in current practice guidelines. It can be potentially harmful. It may not give the right amount of thyroid medication that your body needs. You could be getting more or less than necessary.
Blood tests will give a fair idea regarding this.
When I see someone like you in my practice, I typically order the following tests in addition to a detailed physical examination:

I started on levo thyroxine not sure the amount but I took it for a week and started getting anxiety ,nervousness,edgy feeling.Dr told me to stop ,then it went away .
I then tried Amour thyroid 25mg , the same thing happened except I got headaches too after two weeks.Dr told me to stop ,then it went away .
Now I'm on 16mg of Nature-throid for two weeks I felt good then that weekend had some depression and when the week started I started to get anxiety again.
Tried to workout and it went away for a couple hours,then returned .
Whats causing me to go up and down??

1 Your anti TPO are negative
When I see a patient like you in my practice, I also check their anti Thyroglobulin antibodies. If these are negative too, then I stop their thyroid medication, if in my opinion based on further physical examination in-person suggests you do not have an under-active thyroid problem
2 Your low vitamin D levels need to be treated
I strongly encourage you to see an endocrinologist in-person at the soonest opportunity
