Question: what causes cloudy and smelly urine, have had this for 3 weeks now, a slight pain when passing urine, had a throat infection before I got this.

it sounds like a lower urinary tract infection (cystitis). A urinalysis would provide more clues to the diagnosis. White blood cells in the urine and other findings like nitrates, red blood cells, etc are consistent with this diagnosis. A urine culture would confirm the presence of a pathogen.

If your doctor cannot attribute your symptoms to any other causes then immediate antibiotic treatment would be required. The choice of antibiotic should depend on previous antibiotic exposure and potential allergies or other contraindications.

The throat infection you had does not seem relevant.
