Brief Answer:
Baby is safe.

Detailed Answer:
Hello,
Thanks for trusting us with your health concern.
Sleeping on the stomach will not hurt the baby. The popping sound that you felt is likely to be due to rubbing of joints in your own spine or pelvis. During pregnancy due to the effect of hormones there can be laxity of the ligaments causing such popping.
There is no need to worry.
Just be careful to have a calcium rich diet and adequate supplements prescribed by your doctor.
Please feel free to discuss further. I will be glad to answer the follow up queries that you have.
Wishing you good health.
Regards.
Dr. Rakhi Tayal.
