Question: I've had slight knee discomfort going on a while now (2 years or so). I spend at least 12 hours a day seated (I do get up pretty frequently to just walk around).

I started working out recently, and experienced constant clicking in my ankle. There was no swelling, and very slight pain from the ankle. Afterwards I started experiencing slight-moderate pain in my knee. The clicking in the ankle went away, but after a week of being inactive I'm starting to get worried. The symptoms started appearing about three weeks after working out.

Thanks for the query .I have read it&understand your concern.
It seems from the sequence of syptoms you have,that the knee pain has followed after 3weeks ofstarting physical work out(may be the neglect&continuation of routine in the begining.)...The activity might be too extensive in the begining only &had caused undue strain to your joints...both ankle &knee. The exact cause might be sprain of the muscles or ligaments surrounding joints Or it might have caused inflammation of joint itself.
*Home care -Whatever it is...Rest is the primary home care(&you are taking it..good)You should avoid weight bearing..can use a stick or crutches to support for essential movements for few days.
You can add hot / cold pack .It will help in relief.
Application of muscle relaxent ointment like Relaxyl over the counter, would add to relief.
Over the counter anti inflammatory drug like Ibuprofen pill 400gms twice a day after food , would relieve if it's only sprain & inflammation
*After you get relief OR earlier ,if there is no relief in 4-5 days/the pain has increased...must take expert advise .For physical examination &imaging investigation as per need followed by cause specific treatment.
