What Is The Reason For Stomach Upset And Loose Motions After Waking Up In The Morning?

I have been waking up early in the mornings for about two weeks now with an upset stomach and loose stools. There is no nausea or vomitting. Usually there are bad gas pains and then I wind up in the bathroom. I have no other pains other than the gas.

Noted the history and understood your concerns.
Early morning gas pains followed by upset stomach and loose motions indicate mild form of colitis or enterocolitis. Since there is no nausea or vomiting gastritis is almost excluded.
I would advise you the following in such a situation:
Get the stool tested.
Consult your Doctor for prescription based antibiotic cover and metronidazole.
Identify the foods and beverages that instigate or enhance the problems.
Take plenty of fluids and fruit juices, coconut water to maintain hydration and electrolyte balance.
