What Causes Vaginal Bleeding Inspite Of Being On Birth Control Implant?

So I have a birth control implant, one that lasts three years, that I got over the summer. It is a progesterone only birth control. Recently I have had minor bleeding in my vagina, upset stomach and sensitive nipples. Do you have any indication as to what may be causing this?

Due to birth control implant you can have irregular bleeding , bloating sensation & nausea in early few months.
