Actually, I had sex with my wife one time and noticed that her discharge (Periodic discharge) stick to my penis. I ignore that and cleaned it with a towel. After few day, I noticed that there are some spots in that area and furthermore those were becoming black. Is this serious infections and may increase further?

With this presentation, I think those black spots might have resulted from minor trauma sustained by the penis during the sexual act. This can occur especially when vaginal secretions are not enough to produce lubrication during intercourse.
They will eventually disappear. I don't think it is any form of infection.
