Burning in penis and scrotum is called Genital Dysasthesia or scrotodynia.
It is not an infection or not STD.
It is may be due to any genetic disorder, any back injury or spine injury and also may be due to overuse of any strong corticosteroid cream in genital area.
Few anti biotic medicine may be helpful like doxyxycline tetracycline.
You should follow these-
Avoid soap, antiseptic soap , deodorant and steroid cream in genital area
Wear loose underwear
Apply menthol cream locally

I would suggest you to take Homoeopathic treatment for this or write me with full detail of your complain.
I find this answer helpful
