Neurologist 's  Response
You may still have residual symptoms due to the upper respiratory infection which could include headaches and neck pains. However, if by neck pains and headaches you are referring to something which is decidedly out of the norm for you or you're referring to a neck discomfort that prevents you from even turning or flexing your neck then, you should ask to see a neurologist so that something more serious such as meningitis be ruled out which though less likely could still be a complication from your pharyngeal infection especially if it's not been adequately treated.
