Question: the pneumonia should be gone I would think but still have the sweats chills and cough as well as pain in my head Is there something being missed here?

I read your question and i understand your concern. Bacterial pneumonia with fungal involvement gets treated with antibiotics administration provided sensitivity and no resistance. Even after completion of the course the sequelae symptoms like cough and headaches persist for a while. We call them mechanical symptoms and these subside slowly.

Also the involvement of upper airways and tonsils are the reason for these headaches. Acid reflux also plays a role in these headache symptoms.

As far as rigors and chills are concerned i believe these are connected with this dark urine. With history of prostate infections like UTI are very common and those gives this rigor and chills sensations with sweating. A urine analysis and culture and sensitivity would be wise to rule out UTI. You may take prophylactically nitrofurantoin and fosfomycin combination for UTI.
