What Is The Treatment For Urinary Tract Infection?

I am having a procedure on Thursday where my Urologist is looking inside my kidney because I have urine that looks like cranberry juice going on 3 weeks. My question is, I have a urinary tract infection now (20,000 organisms enterococcus faecalis.) Will I encounter any trouble with the procedure because of this infection?
