In your case if you take the supplements regularly as prescribed by your physician you wont have any complications from having Diabetes and Vit D deficiency together. Take your diabetes medicines on time and check your sugars regularly. Also Vit D supplements maybe needed for prolonged periods to avoid any bone weakness and many other problems that Vit D deficiency is being recently linked with. Urine culture is required to guide therapy in cases of urinary infection so I think your doctor is right in telling you not to worry.
