welcome to HealthcareMagic
The side effects of the vaccine on the baby can be congenital rubella syndrome which is seen in few females who had taken the vaccine for rubella. If the vaccine is taken and then after few days you come to know that you are pregnant then it is better to discuss the issue with your Gynaecologist regarding whether you can continue the pregnancy or not she will be the better person to give the decision.
