Hello and welcome to ‘Ask A Doctor’ service.
I have reviewed your query and here is my advice.

Almost every medication has some sort of side effects. Even though pantoprazole is a safer drug and I think is justified in your case for long term use due to Barret's esophagus. Some of the side effects of long term use of pantoprazole which mean several years, not months long use include C. difficile diarrhea which is malodorous, pneumonia, electrolyte problems such as hypomagnesemia and hip fractures.

If you have malodorous stools with out diarrhea, I would not worry too much however, if you have significant diarrhea, please consult your doctor. And please keep on taking pantoprazole for your condition.

Hope I have answered your query. Let me know if I can assist you further.

Regards,
Dr. Muhammad Gul
