Question: Doctor, my urine analysis show 2-4 pus cells. I am 19 years old and i have a pair of small epididymal cysts near my right testis . Also i have frequent fever . what might be the reason

Your urine analysis report is absolutely normal.
Up to 5 pus cells/HPF is a normal finding.

Epididymal cyst near testis is a spermatocele and it is a painless lesion.It is a fluid-filled cyst that lies above and behind each testicle.The fluid in the cyst may contain sperm that are no longer alive.
Epididymal cysts are generally asymptomatic and small cyst usually doesn't require any treatment.It requires treatment only when it cause pain or there is increase in size.

Fever may be due to some other reasons.
You need proper clinical examination and investigations.
You need investigations like routine hemogram,Liver function test,Renal function test,blood culture,Chest X-ray (PA view),Ultrasound of abdomen.Further investigations can be done if needed.It is important to maintain a chart for your fever,it can give some clue about probable cause.

Proper treatment depend upon clinical findings and investigation reports.
