What Causes Discomfort At The Base Of Penis And Difficulty Urination?

Question: My family has a history of kidney stones. I have been experiencing discomfort at the base of my penis for several days, then yesterday I had extreme pain in my right kidney. A urinalysis at the clinic showed no infection. After several hours the kidney pain ended. I've had no painful urination or frequent urge. I have had no problem urinating until just now. I was able to urinate but it was difficult and immediately I experienced severe pain, again at the very base of my penis.

Thanks for your query and an elucidate history.
Noted all the points you have mentioned.
Your typical history of pain at the base of penis is suggestive of either a stone in the urethra or an injury caused by passed out stone.
I would advise you the following:
X-ray of the pelvis to see whether there is a stone in urinary bladder or urethra.
Supplemented with ultrasonography of the whole abdomen including for the area mentioned above.
Per-rectal digital examination and ultrasound helps a lot.
Please attend ER or a hospital nearby for clinical evaluation, examination and investigations to get an appropriate diagnosis and proper management.
