If she is really allergic to gluten present in wheat and wheat containing products, then her symptoms must subside when she eliminates wheat and wheat products completely. Has she undergone any tests to confirm celiac disease (wheat allergy)? Consult a gastroenterologist who may recommend you tests like endoscopic biopsy of small intestines to detect any damage to the walls.

Her alternating constipation and diarrhoea symptoms point toward IBS or Irritable Bowel Syndrome. Sometimes, IBS gets misdiagnosed. People who are prone to anxiety or get nervous easily are more likely to have IBS and their gastric disturbance gets aggravated due to mental tension. She must try to curb her anxiety and de stress to control diarrhoea. Try to keep her relaxed and ask her to maintain a food diary to note down any foods which seem to be aggravating the symptoms. Avoid foods which cause flare ups.
In my opinion, you must consult another specialist in gastro enterology for a second opinion.
