Genitals warts is an STD. Warts are caused by Human Papilloma Virus (Hpv) and they are usually transmitted by close/intimate contact with an infected sexual partner. Warts can remain clinically silent for weeks or months before ones notices them. Though, it is unlikely that one remains unaware about the infection for so long (3 years) without forming any visible warts but it is rarely possible i.e the infection may persist for years after the infection is first acquired. However then it would have definitely showed up in tests that you underwent during your pregnancies. Therefore, in my view it is most likely a new Hpv infection from your present boyfriend. However, most of the time human body takes care of the infection and clears up the infection within 1 year of acquisition.
