Brief Answer:
Likely to be due to a viral infection

Detailed Answer:
Thanks for asking on Health care magic.

Most often such symptoms occur due to certain viral infections. Since malaria, dengue are negative you need not worry. A pus cell count of 1-2/hpf and presence of epithelial cells is completely acceptable and does not indicate urinary tract infection. I assume that the blood counts have also been checked and are normal. So the initial possibility of viral infection stays valid.

You need to be patient. Irrespective of treatment viral infections usually last for 5-7 days. Since the fever is already down you need not worry.
