Question: My girlfriend has been feeling nauseas, having headaches and abdominal cramps for about the past two weeks. When she wakes up she feels groggy. Took a pregnancy test this morning and it came back negative. No idea what it could be

Such symptoms do not have to indicate pregnancy. Other issues should be also considered including partial bowels obstruction due to inflammatory bowels disease, ovarian cyst, urinary tract infection, peptic ulcer, gallstones.
As it lasts for 2 weeks, she should not wait any longer. She should consult her doctor and have proper diagnostics. Blood work, urine analysis, abdominal ultrasound and abdominal x-ray should be done at first. If she has any loose stools, blood in stool, mucus in stool, also stool tests should be done and colonoscopy considered.
