My wife enjoys giving me oral sex, and I enjoy it too. However, she has concerns that if she swallows the semen she'll have stomach aches or something bad will happen. Is that true?

No there wont be any problem about swallowing it. Oral sex is a safe method and there are many couples that enjoy it. So there is no need to worry for you.
